Some of the cyberface mods in 2K25 will make some of body part (i.e. leg, arm) gone/missing/transparent.
Is there anything that I should be doing pre copying the .iff files to the Mod folder?
Most of them are good but just few will make some body parts gone.
I've tried the same Cyberface mod via Shuajota and 2KSpecialist; the result is the same (missing leg/arm etc).

Same issue here, i tried Wenbayama by Miller and both ankles were gone.

Best thing to do is notify the mod author because it's usually a problem with the mod itself.
I've been wondering why nobody is leaving comments on the download pages for these mods when we really should be, to notify all of issues like this.
Outside of that, searching for and deleting all mod files related to that player's ID prior to adding any new mods is usually the best practice, so that you're getting rid of previous mods you may have installed.

I don't know why they are removing body parts when in Blender it is possible to adapt the body to an accessory, but they are definitely doing it. So the only solution is to attach an accessory to the missing body part. It's not that I shared incorrect files.

yeah definitely bro Shua, it is not you nor 2KSpecialist. I was just thinking if (perhaps) I could've missed some additional steps before I copy over the .iff files in 2K25 (because in 2K24 normally they are just straight copy pasta).
