The tool comes with the default 2K lighting profile. That profile is preset and can't be deleted. You can, however, create your own profiles for use with this tool, in case you've found some hex values that you think will work better. In order to do that:
1. Select the profile you want as your base.
2. Click on New and enter a new name for your profile.
3. Edit the values and click on Save.
Your profile will now be automatically loaded whenever you start the tool.
In case you screw up one of the default profiles, just select it, click on Delete, and then re-select it.
Whenever you load a global file, it automatically detects the lighting values and inserts them into the boxes for you.
Lighting Values Tutorial

There's no sure way to know what each value does exactly without having access to VC's code, so this tutorial is based on seanjohn1414's experimentation with the values.
Lighting 1: Place of lighting in stadium, skin gloss on body and faces
Lighting 2: Lightness of players' skin
Lighting 3: Lighting focused on players' body; higher values mean brighter light, effects white and "Duncan-skinned" players
Lighting 4: Hue and saturation
Lighting 5: Affects lightness/hue of dark-skinned players, also affects shadow on them
Lighting 6: See lighting 5, for white and "Duncan-skinned" players; negative values may cause zombie-like skin and blue-ish shadows on armpits
Lighting 7-10: No findings as to what these change yet
Lighting 11: Shadow effect (see lighting 13)
Lighting 12: No findings yet
Lighting 13: Placement of shadows on the body; lower than 2 and the shadow will be below the muscles; brings great results if tweaked appropriately along with lightings 11, 14, 15; acts as base shadow
Lighting 14: Intensity of shadows; edit after editing lighting 13 first
Lighting 15: Used along with lightings 11, 13 and 14 for shadow effects
Lighting 16: Sweat effects
Lighting 17: Intensity of sweat; too high a value along with a progressive sweat DDS and the players will look like taking a shower late in the game
Lighting 18: See lighting 3, for dark-skinned players
Lighting 19: No findings yet
Lighting 20-21: Hue options; changing these will make your game definitely funnier
Lighting 22: No findings yet
Lighting 23: Makes players black; shouldn't be changed at all as the effects seem hard to reverse
Lighting 24: Half sweat-effect, half hue-saturation; raising it causes more sweat but changes the hue towards green, lowering it causes less sweat but changes the hue towards red
Lighting 25: Subtle shadow effect
Different skin-types require changing the same parameters to different values per shader, which can only be done via hex-editing right now. NBA 2K12 Global Editor may support changing each instance of each parameter later on.
