I messed around with this and changed the team to 50 and ran the draft.bat in a backup of my roster and it changed every free agent into leMarcus Aldridge.
It has to do with your filters. Your current bat is set up to change players based on team and rookierank. Aldridge has rookierank 0 (as does every other player in the roster, except the generated rookies), so that's why all players with team 50 got changed to Aldridge.
It might work if you add 86 lines of "blank" players, with some random number for team (but not a valid team number...so something like 74), and numbered 0-86 for rookierank. Then the bat should overwrite all of those lines with the draftees.
...actually, I just tried this, but for some reason Aldridge didn't show up in the FA list, and everyone's appearance was shifted down (so Tyrus Thomas had Bargnani's height/weight, etc). I don't know why that happened.
Looks like the only safe way to do it is manually create the players, then run your Rating.bat.
