if i install this patches, will it overwrite my current logos, jersey, courts, etc..?

No, it doesn't seem that it will i notice that jersey's and logo's have a different prefix ie ... Atlanta is usualy AT01 or whatever he as put in EX01 something other then a teams true abbrevation.

To answer the first question, it will just make it so that the game reads the graphics from a different place so to speak. You can just get rid of the patch and the old stuff will be there.
